Steps to replicate:

1) Start impress.
2) Insert 3 slides. Set all slides transition with "Automatically after":
"2sec". Transition of slide is OK when Slide show.
3) Insert a "Rectangle" on the 2nd slide, set the rectangle with any custom
animation. Transition of slide is disable when Slide show. And you must click
the 2nd slide one time to continue.

In my mind the behaviour is ok.
the slides change automatic but you must start the custom animation with one click.
If the custom animation should also start automatic you have to set the start of
the animation to 'with previous' or after previous'. 
To change the setting select the assigned animation  in the list and change the
start setting with the drop down box above the list with the assigned animations.
To see all effect options click on the button ith the 3 dots.

I close the issue.
Please reopen it if you thing this behaviour is a bug and have to be fixed.
